The Computational Health Center at Helmholtz Munich is a dynamic and innovative institution engaged in the development of artificial intelligence (AI) methods for biomedical applications. In this highly explosive and relevant field of research we are one of the largest and most recognized centers in Germany. On a national and international level we are active and recognized in numerous initiatives and networks.

Background

Spatial multi-omics technologies are currently pushing the boundaries of single-cell profiling techniques. By measuring the position of every cell alongside multiple views of cellular activity, these technologies promise to deliver crucial insights to understand tissue function and regulation, especially in diseases with distinct spatial patterning such as lung cancer. However, methods to analyse these data are lacking. We are looking to develop approaches to integrate spatial data across modalities and apply these methods to predict and analyse lung cancer progression.

These Postdoc positions will be embedded into the SPACETIME project, an EU consortium studying how spatial cellular organization changes with disease severity in non-small cell lung carcinoma. The successful applicant will be collaborating with biologists, clinicians, biotechnologists, and other computational biologists or machine learning scientists to improve outcomes for lung cancer patients by building better diagnostics, expanding our understanding of disease mechanisms, and developing treatment options. Postdoc 1 (with machine learning experience) will be supervised by Prof. Fabian Theis and Postdoc 2 (with single-cell or spatial data analysis experience) will be supervised by Dr. Malte Lücken. A high degree of synergy is expected between these positions.

Your tasks

  • Develop, test, and apply approaches to integrate single-cell and spatial omics data across modalities
  • Analyse lung cancer data from mouse models and patient samples
  • Inform experimental design for spatial transcriptomic measurements
  • Present your research at international meetings
  • Interface with clinicians, biologists, and core facilities
  • Work in a highly collaborative environment with a dynamic and agile team
  • Direct and tangible feedback from the community on your work in a very inclusive and skilled community

Your profile

  • PhD degree in Computational Biology, Bioinformatics, Statistics, Mathematics, Physics, Computer Science, or related fields
  • Experience in the analysis of single-cell and/or spatial omics data
  • Extensive knowledge of the scientific computing and machine learning ecosystem in Python (pands, scikit-learn, pytorch, tensorflow)
  • Knowledge of software development practices (version control, unit testing, documentation)
  • Very good English skills

Desired Qualifications

  • Experience in the modelling or analysis of imaging data
  • Experience interpreting biological data
  • Prior experience or demonstrated interest in oncology

If you fulfil all the requirements, you may be eligible for a salary grade of up to E 13. Social benefits are based on the Collective Wage Agreement for Public-Sector Employees (TVöD). The position has an (initial) fixed term of 5 years but may be extended under certain circumstances.
